“Take” is an old word with many many definitions. When we “take a walk” “take a drive” “take a beat” “take a minute” “take a picture” “take a left turn” or “take a class” we are not taking in the sense that is the opposite of giving.
Within the lengthy definition of “take” it can be seen that the word “take” can mean to enter into or undertake the duties of. So I believe “taking a dump” would mean someone is entering into the duties or removing the dootie.
