They build the ship in a way that lets them have the masts lay flat on the deck. Then they can slide in the ship. When they have it placed they pull a string they’ve attached to the masts so they are upright.
So I saw an episode of California’s Gold a few years ago and it explained this.
Basically they measure the inside of the bottle using a special tool. Then they build the ship outside the bottle, making sure the ship fits within those measurements.
The poles and sails fold down, so they carefully fold the poles and sails down to be parallel with the ship. And with tweezers carefully place the ship with the folded down sails inside the ship in its place.
Then they take the tweezers and lift the poles and sails into place inside the bottle. Make sure everything is in place and then seal the bottle.
Here’s the episode I mentioned explaining the process with a little more detail. Thanks Huell Howser for explaining it to me!
Most usually, the sails of the ship are collapsible and the hull is just big enough to fit so it can be stuffed in folded up and then erected while in the bottle. That’s why it’s basically always sailing ships, try making a foldable cruise ship, not so easy.
But it’s certainly not the only way. You can form the bottle around the ship too, glass ships in a glass bottles are made that way. But you could make the ship from some other sufficiently heat resistant material and do the same.
Most answers are misreading your question and answering how non-glass ships in a bottle are made (masts folded down, put into bottle then masts raised).
Glass ships are fully made and assembled on a base then the glass blower blows a bottle for the ship. Once formed, the bottle is cut and the ship base joined to the bottle.
The glass ship is made, then placed in the bottle, THEN the bottle is sealed. They are professional glass blowers/workers, at the top of their game. They can make an invisible seal.

You build it in the bottle using long tweezers.
part by part, long tweezers, foldable parts and lots of patience.

They could be made by making the bottle with a wide mouth, placing the glass ship inside before it cools and then shaping down the neck.

The ship is made and then the bottle is formed around the ship.
Wizardry/sorcery. Depending on if they’re a huge nerd, or if their slutty grandma banged a dragon.

Here’s a video interview with Brian Moore and around 3:47 he explains the process.
They have a long history and were made by scientific glass blowers.
Vessels of Memory: Glass Ships on YouTube has a video of making a glass ship.
here is an Instagram link showing a bit of it
