Probably about the same as it was here. The “Super soldiers” with “Crazy abilties” that existed were extremely few, and pretty much all of them part of spec-ops teams that went around doing god knows what. The only thing we actually know happened on the war front was that The Boss’ Cobra Unit was going around sabotaging rocket artillery on D-Day (Which, slightly contrary to what I’m about to say, contributed greatly to the invasion effort). They were effective wherever deployed, and famous at least in military circles, but there simply weren’t enough of them to have a huge effect on the war effort overall.
As for the Philosophers and their wealth, they don’t really seem to have done anything out of the ordinary with it. We know they funded spy schools like the one that trained EVA, we know they helped the development of Rocketry, we know they were involved in the Manhattan Project and gathering/making/funding the few and far between super-soldiers mentioned above, but the crazy designs that were developed using their money after the organization collapsed, like Metal Gear and the Shagohod, only started coming out during the Cold war.
From what was told only Cobra unit had super powers derived from parasites. They fought In Stalingrad and during D-Day the taken out V-2 facilities. As for money, Philosopher Legacy was comprised from historical treasures that Allies recovered after the war.
Metal Gear Solid 3 addresses that it was mostly the same, with some hotspots of supersoldier battles here and there that ultimately didn’t change the result of the war. The biggest difference was that it, besides being about the rise of fascism, was also essentially a power grab by some of the Philosophers, some of which were concerned about the arms race and the development of plutonium weapons by the American branch.
The Boss and the COBRA Unit came out of it as the all-time greatest heroes in the Allies side, and The Boss’s actions in the ensuing Cold War and Operation Snake Eater ultimately led to the rise of American-led shadow-World Government, in which Americans basically bought the rest of the world with their weapons and money. This eventually coalesced with the Patriots’s war economy around 2010-2014.
