They are fully incorporated into the remaster, for what that’s worth. There’s no explosion of popups when you exit the sewer anymore. Instead you just have to find the quests out in the world like anything else. I actually noticed the wizard tower out on the mountain last night when I escorting Martin to Cloud Ruler Temple.
The reality of Nirn has had multiple, sometimes contradictory, events occur simultaneously in the past. There’s no reason the same sort of “warp” can’t occur again…
Though… considering the potential for Dragon Breaks, the question of “what actually happened” becomes a lot harder to answer. Or easier, depending on your point of view.

According to Bethesda, questlines are canon, It’s just that PC (nerevarine, Hero of Kwatch, and Last Dragonborn ) didn’t done all of them.
