So my flatmate is moving out soon and is staying past the rent day. He said he “paid for this months rent last month, you pay the month you are staying” and he isn’t going to pay even though he is staying for 2 weeks past the rent day.
Should I challenge him about it or is that normal?

You always pay a month in advance, for the month you’re staying.
So depends when he started renting. Ie he started in March, and paid for March a month in advance, which means he stays until 31st March.
If he’s staying until 2nd week of April, then he owes an additional two weeks rent.
It is common practice here in the States for a landlord to charge a new tenant the “first and last month’s rent” when signing the rental agreement/lease. That way, if the end of the rental term is messy like this, the landlord already has their money for that final month.
But since you said “flatmate”, I’m guessing this was an informal arrangement. In which case, I guess it depends on when the first payment was made. If they paid a month’s rent up front when they moved in, then they’ve been “ahead” the whole time. But if they lived there for a month and then paid their first payment, then they’ve been paying at the end of every month.
